I have some single-use AP motors that have been in storage a long time. Assuming there is some oxidation on the grain, what tool can I use to scrape off the oxidation? Is there a right way and a wrong way to do this?

Stick one of these in the hole and scrape away.

If you can find a tiny little file that can fit in the slot without acting like a drill or a knife, then use that.

Otherwise you can simply use an extremely hot igniter sich as one that is dipped along it's entire length with a good pyrogen lile the magnelite pyrogen.

I have used a piece of wire, bent at one end and scrapped the slot to expose fresh fuel. All the motors lit.
