I was concerned I might be giving out some misinformation so I emailed Tim VanMilligan at Apogee.
It turns out both motors are made of the same Blue Thunder propellant and neither should give out much smoke.
Tim suggested the great trail on the F10 might have been due to the high humidity that day.
The more I think about it though, I think the E6 had less smoke trail because it's rocket took off much faster than the F10.
