Ok, I have a problem with Open Rocket. I modified an Estes Yankee file and the motor sticks a couple of inches out of the back end. Is there anything I could do to fix this?

, but yes it is a motor overhang issue, also your centering ring/engine block ought to be moved forward to a position of -2.5" from the bottom of the tube.
