Karl, if you are still concerned about stability while the rocket is loaded with a bunch of empty casings, let the D12s eject themselves when they are done. Plug those two motor mounts and let the boosters push their way out the back.
You will still have a couple other motor mounts that will deliver an ejection blast to the forward compartments.
If you do add plugs to some of the MMTs, you will probably have to glue them in permanently so the ejection pressure from the other motors does not just blow them out the back end (that could be very bad if the plugs eject before the recovery system deploys).
