I am in search of an open source, Windows compatible, alternative to the PerfectFilte DataCap.exe software for my pNut altimeter.

Any particular reason why? You can export the data to a CSV or text file. I use Datacap under Linux and WINE.

It probably wouldn't be too hard to reverse-engineer the protocol.
 
Just thought some enterprising soul had already done the reverse engineering and came up with a better application.
 
What kind of "better application" do you need? The DataCap retrieves the data from the altimeter and gives you a simple summary and graphs. That seems adequate to me for freeware. Anything more than that, then you need to take the data file into Excel or Matlab and do as you please.
