Does Blue Tube 2.0 interfere with radio signals? If it does, in what frequency range, and should we then proceed to not enclosing the avionics bay with the tube?

Nope - it's RF transparent.

Does the payload section have full length coupler? Or just the booster? What velocity have you got it up to? And what RX/TX units where you running in it?
