1. Does the simulation include the total mass (case, reload, closures, etc.) of the motor when the motor is selected?
2. Is the CG adjusted during the simulated flight as the grain is consumed?

Yes to the first part, almost certainly not correctly on the second part.

I believe it just goes from total-motor-mass to burnout-motor-mass evenly over burn-time.

That's fine for most motors, but an end-burner and a moonie would be fairly off from that until burnout.
 
Motor files, at least the rasp/eng format, only have a pre-burn/total mass and a post burn mass.

Rocksim, with the RSE format, can do that. That said, when creating a motor file how do you know what the mass is at a given moment during the burn? I think it one might be able to make an ok guesstimate at this mass/time curve, but it would take a bit of work. Then how does this effect the Cg of the motor and rocket?
