Is dissembling a loaded motor okay?

I have a motor loaded, but I'm going to be going to a launch and doing a drag race and I want to change the motor, so is it okay to take apart the J350W I have loaded and put each part in a bag?

I have done it a few times with no ill effects.

Sure.

Just make sure you don't loose the gaskets as you shuffle motors in/out. Sealing the removed part in a ziplock bag will help with controlling humidity (if your climate warrants such concerns).
