Question 1: The three 2x2 1/8" angles that run horizontally along the trailer frame (zoomed in picture 4), I am worried about weld distortion due to their thickness. Should I consider 3/16"?
Question 2: The pillow block or bearing mount sits atop 2" square tubing 1/8" thick. The will be reinforced with the horizontal channel running between the pillow block mounts. I do NOT plan on welding closed the ends of the square tubing with caps in order to access the nut to tighten down the blocks.
Personally, I'd just clamp the snot out of them and weld away. Lots of cheapo vise grips should keep it lined up.
I think the pillow blocks will be fine on the open tubing. If you're really worried about it, you could use some black pipe as a spacer and make the one bolt a lot longer, to go completely through the box tubing. That would allow you to weld closed the one end.

One of the trusses definitely has twist in it. It even rocks side to side when on a flat surface. If you buy from Global Truss beware of that... I'm guessing the risk of having twist increases with the length of the truss section. If you can buy these from a store so you can check em before you buy do so.
The other two sections link up nicely and the rail is looking spot on.
